Following a VAR check, Kazakhstan was awarded a penalty when Roberts handled the ball from Islam Chesnokov's cross, allowing Tagybergen to score.
In the second half, Davies scored with a powerful header from a corner taken by Thomas, putting Wales back in front.
Despite chances for Cullen and Jordan James, it was Matondo who sealed the win for Wales with a goal in the 90th minute.
