Taylor Perry equalized 11 minutes into the second half as Shrewsbury dominated the later stages of the game but couldn't secure a winning goal.
Following a slow start, the match gained momentum when Chem Campbell committed a foul on Harrison Biggins in Reading's penalty area.
However, Marquis, Shrewsbury's top scorer with nine goals, missed his third penalty of the season with a weak shot that was saved by Joel Pereira.
Pereira then made an impressive save to deny Marquis on the rebound.
Shrewsbury paid the price 11 minutes later when Kelvin Ehibhatiomhan skillfully set up Wareham to score after a great run from the byline.
Poor defending from Reading allowed Shrewsbury to equalize in the 56th minute, with Perry scoring a strong goal from a tight angle.
Reading were somewhat lucky to escape with a draw as Marquis and Vadaine Oliver missed good chances for Shrewsbury towards the end of the game.
Shrewsbury's head coach Gareth Ainsworth received a late booking for showing his frustrations in the technical area.
